Due to the lack of <italic>mrjp</italic>2 gene sequences registered in GenBank for Indonesian <italic>A. cerana</italic> and <italic>A. mellifera</italic>, DNA characterization and bioinformatics analysis were needed. This research aimed to characterize the exon-intron organization of <italic>mrjp2</italic> genes for both Indonesian bee species and analyze the phylogenetic relationship with other <italic>mrjp</italic> family genes. DNA samples of <italic>Apis cerana</italic> and <italic>A. mellifera,</italic> collected from Bogor, were amplified using MF-MR primer at annealing temperatures of 47 oC and 50 oC, respectively. The length of <italic>A. cerana</italic> and <italic>A. mellifera</italic> DNA sequences were 579 and 597 bp, respectively. The DNA sequences of both species were comprised of partial exons 1, introns 1, exons 2, introns 2, and partial exon 3. The number of putative amino acids of <italic>A. cerana</italic> and <italic>A. mellifera</italic> <italic>mrjp</italic>2 genes were 111 and 123, respectively. We confirmed that the partial MRJP2 putative amino acids of both honey bees belong to the MRJP family and contained the peptide signal in the 14 first amino acid sites. Nucleotide variation of <italic>the mrjp2</italic> gene in <italic>A. cerana</italic> was higher than <italic>A. mellifera</italic>. Phylogenetic tree construction showed that <italic>A. cerana</italic> and <italic>A. mellifera </italic>form a monophyletic clade with the <italic>A. mellifera</italic> <italic>mrjp7</italic> gene and another <italic>mrjp</italic> family gene clustered as reported in a previous study.</p></abstract><kwd-group><kwd>evolution</kwd><kwd>exon-intron organization</kwd><kwd>honey bee</kwd><kwd>mrjp gene tree</kwd><kwd>royal jelly</kwd></kwd-group></article-meta></front><body><sec><title>INTRODUCTION</title><p>The major royal jelly protein (MRJP) is a group of proteins for royal jelly <xref ref-type="bibr" rid="BIBR-46">(Wang et al., 2020)</xref>; these proteins are produced only by honey bees<xref ref-type="bibr" rid="BIBR-8">(Corzo et al., 2023)</xref>. MRJP proteins are encoded by nine related genes: <italic>mrjp1-mrjp9</italic> <xref ref-type="bibr" rid="BIBR-16">(Helbing et al., 2017)</xref>. The<italic> mrjp</italic> family genes are grouped tandemly in a total of 60 kb base pairs and evolved from a single progenitor, i,e. the yellow protein gene family via gene duplication <xref ref-type="bibr" rid="BIBR-10">(Drapeau et al., 2006)</xref>. This gene evolution conserves the exon/intron structure of the <italic>mrjp</italic> gene family <xref ref-type="bibr" rid="BIBR-10">(Drapeau et al., 2006)</xref>. Although <italic>mrjp</italic> genes have similar exon/ intron structures, each gene produces a protein with unique characteristics and functions <xref ref-type="bibr" rid="BIBR-3">(Botezan et al., 2023)</xref>. The molecular weights of MRJP1, MRJP2, MRJP3, and MRJP5 proteins are 53 kDa, 46.5 kDa, 66.8 kDa, and 80.9 kDa, respectively <xref ref-type="bibr" rid="BIBR-25">(A et al., 2022)</xref>.</p><p><italic>Mrjp</italic> genes encode proteins that are responsible for honeybee nutrition, physiological function, and the development of social behaviors such as caste determination <xref ref-type="bibr" rid="BIBR-5">(Buttstedt et al., 2013)</xref>, as well as the division of labor for nursing and foraging among honeybee workers <xref ref-type="bibr" rid="BIBR-12">(Fang et al., 2023)</xref>. The proteins of MRJP2 <xref ref-type="bibr" rid="BIBR-13">(Feng et al., 2021)</xref>, MRJP8, and MRJP9 <xref ref-type="bibr" rid="BIBR-27">(Lee et al., 2022)</xref> show antimicrobial activities that are important for honey bee larval immune systems. Besides antimicrobial activity, the recombinants of <italic>Apis mellifera</italic> Linnaeus MRJP’s 1-7 provide antioxidant activity against H<sub>2</sub>O<sub>2</sub><xref ref-type="bibr" rid="BIBR-32">(Park et al., 2020)</xref>. Additionally, MRJP proteins have several health benefits, e.g, anti-tumor<xref ref-type="bibr" rid="BIBR-1">(Abu-Serie &amp; Habashy, 2019)</xref>, anti-aging <xref ref-type="bibr" rid="BIBR-19">(Jiang et al., 2018)</xref>, anti-inflammatory <xref ref-type="bibr" rid="BIBR-15">(Hayashi et al., 2011)</xref>, and antiapoptotic <xref ref-type="bibr" rid="BIBR-21">(Kim, 2021)</xref>; summarized by <xref ref-type="bibr" rid="BIBR-29">(Mureşan et al., 2022)</xref>.</p><p>The most common gene in the <italic>mrjp</italic> family is <italic>mrjp2</italic> which encodes<italic> major royal jelly protein</italic> 2 (MRJP2) <xref ref-type="bibr" rid="BIBR-41">(Schmitzova et al., 1998)</xref>. <italic>Mrjp2</italic> gene sequences of <italic>Apis cerana</italic> Fabricius and <italic>A. mellifera</italic> show high polymorphism <xref ref-type="bibr" rid="BIBR-42">(Su et al., 2005)</xref>. This gene was used to detect the entomological origin of <italic>A. cerana</italic> honey from China and<italic> A. mellifera</italic> honey from China, Brazil, Australia, and South Africa <xref ref-type="bibr" rid="BIBR-48">(Zhang et al., 2019)</xref> and also successfully distinguish the honey from those both bees in Java, Indonesia <xref ref-type="bibr" rid="BIBR-39">(Raffiudin et al., 2023)</xref>. The first <italic>mrjp</italic>2 gene DNA sequences of <italic>A. cerana</italic> and <italic>A. mellifera</italic> originated from Indonesia and have been published in the GenBank (NCBI) database <xref ref-type="bibr" rid="BIBR-39">(Raffiudin et al., 2023)</xref>. Another study found that there are three specific peptide markers of <italic>mrjp1</italic>, <italic>mrjp2</italic>, and <italic>mrjp3 </italic>genes for honey authentication, namely YNGVPSSLNVISK, TLQMIAGMK, and LTVAGESFTVK, respectively <xref ref-type="bibr" rid="BIBR-20">(Jiang et al., 2021)</xref>. </p><p>Currently, the <italic>mrjp2 </italic>gene database at NCBI is limited to mRNA and Coding (CDS) sequences, with little information regarding exon/intron structure. Therefore, this study aims to characterize and analyze the exon/intron organization, nucleotide variation, variations in putative amino acids, and the phylogeny of <italic>A. cerana</italic> and <italic>A. mellifera bees</italic> in Indonesia based on their <italic>mrjp</italic>2 genes. Relationships with other mrjp family genes is also examined.</p></sec><sec><title>MATERIAL AND METHOD</title><sec><title>Research locations</title><p>A total of 30 individuals from each one colony of <italic>A. cerana</italic> and <italic>A. mellifera</italic> honeybees were collected from beekeeping in Bogor, West Java by direct hand sampling method. All samples were paralyzed using 70% ethanol, and preserved in absolute ethanol at 4 °C until DNA extraction. This research was carried out at the Animal Molecular Laboratory, the Division of Animal Function and Behavior, Department of Biology, IPB University.</p></sec><sec><title>DNA extraction, amplification, and sequencing</title><p>Total DNA of each five individuals of <italic>A. cerana</italic> and A. <italic>mellifera</italic> honey bees were extracted from the thorax section based on the Phenol-Chloroform extraction method and ethanol precipitation <xref ref-type="bibr" rid="BIBR-40">(Sambrook et al., 1989)</xref> with modification <xref ref-type="bibr" rid="BIBR-37">(Raffiudin &amp; Crozier, 2007)</xref>. The DNA was diluted in 0.5 mM TE buffer and stored at 4 ℃. The target<italic> mrjp2</italic> gene was amplified using MF-MR primer <xref ref-type="bibr" rid="BIBR-48">(Zhang et al., 2019)</xref>. M-F primer ’-GCCATCCCTTGAAATTGTCACTCGT-3’) for forward and M-R primer 5’-GCCATCCCTTGAAATTGTCACTCGT-3) for reverse.</p><p>The MF-MR primer anneals at nucleotide positions 266 to 830 in the <italic>A. mellifera</italic> sequence (GeneID 406091), thus the target DNA comprised from exon 1 to exon 3 with an amplicon size target is ± 560 bp <xref ref-type="bibr" rid="BIBR-48">(Zhang et al., 2019)</xref>. The annealing process was carried out at 47 <sup>º</sup>C for <italic>A. cerana</italic> and 50 <sup>º</sup>C for<italic> A. mellifera</italic>. DNA amplification was visualized using Diamond<sup>TM</sup> Nucleic Acid Staining in Gel Doc and was sequenced by 1stBASE, Singapore service company.</p><p>The DNA sequences of the chromatogram samples were edited using BioEdit Sequence and Alignment <xref ref-type="bibr" rid="BIBR-14">(Hall, 1999)</xref> and Getenetyx-Win version 4.0.1 <ext-link ext-link-type="uri" xlink:href="https://www.genetyx.co.jp/">https://www.genetyx.co.jp/</ext-link>. The contig results were analyzed for homology using BLAST-N at the NCBI website (<ext-link ext-link-type="uri" xlink:href="https://blast.ncbi.nlm.nih.gov/Blast.cgi">http://blast.ncbi. nlm.nih.gov/</ext-link>). The results of the sample DNA sequences were aligned with the DNA sequences of the <italic>mrjp2</italic> gene of <italic>A. mellifera</italic> (406091) <xref ref-type="bibr" rid="BIBR-48">(Zhang et al., 2019)</xref> to determine the exon and intron organization using Clustal X software version 2.0 <xref ref-type="bibr" rid="BIBR-44">(Thompson et al., 1997)</xref>. The intron positions were analyzed based on the GT/AG consensus patterns at the splice site (exons/introns) positions. Putative amino acid analysis was carried out using the Genetyx Win version 4.0.1 program. The exon positions were analyzed for nucleotide and putative amino acid variations using MEGA X software version 10.1.8 <xref ref-type="bibr" rid="BIBR-26">(Kumar et al., 2018)</xref>. Protein signatures and families of MRJP2 putative amino acid sequences were explored using PROSITE (<ext-link ext-link-type="uri" xlink:href="https://prosite.expasy.org/">http://prosite.expasy.org/</ext-link>) and InterPro (<ext-link ext-link-type="uri" xlink:href="https://www.ebi.ac.uk/interpro/">https://www.ebi.ac.uk/interpro/</ext-link>), respectively. <italic>N-glycosylation</italic> in amino acids was predicted based on the study of <xref ref-type="bibr" rid="BIBR-28">(Lin et al., 2019)</xref>. The schematic of the exon and intron <italic>mrjp</italic> family genes was constructed using <ext-link ext-link-type="uri" xlink:href="http://wormweb.org/exonintron">http://wormweb.org/ exonintron</ext-link>.</p></sec><sec><title>Genetic distance and phylogenetic analysis</title><p>The phylogeny tree was constructed based on the nucleotide sequence of <italic>mrjp2</italic> exons 2 and 3 according to the primer design. The resulting sequences, along with corresponding GenBank nucleotide sequences from <italic>A. cerana</italic> and <italic>A. mellifera</italic>, were aligned to determine homology<xref ref-type="table" rid="table-5c289cfc">Table 1</xref>. The maximum likelihood (ML) method for generating phylogenetic trees was based on MEGA X software (version 10.1.8) with 1000 bootstrap replications <xref ref-type="bibr" rid="BIBR-26">(Kumar et al., 2018)</xref>.</p></sec></sec><sec><title>RESULTS</title><sec><title>Homology and exon-intron organization of mrjp2 genes of <italic>Apis cerana </italic>and <italic>A. mellifera </italic>from Java </title><p>This study successfully characterized the 579 bp and 597 bp sequences of partial exon region 2 of <italic>mrjp2</italic> genes from <italic>A. cerana</italic> and <italic>A. mellifera</italic> in Bogor, Java ( and, respectively). The homology analysis using online BLAST-N through NCBI (<ext-link ext-link-type="uri" xlink:href="https://blast.ncbi.nlm.nih.gov/Blast.cgi">http://blast.ncbi.nlm.nih.gov/</ext-link>) showed that the<italic> A. cerana </italic>partial <italic>mrjp2</italic> gene sequence has 99% query cover and 100% identity with <italic>A. cerana</italic> <italic>mrjp2</italic> gene from Lebak Banten, East Java, Indonesia (LC596999.1)<xref ref-type="table" rid="table-7c66edc9">Table 2</xref>. Comparing <italic>A. mellifera</italic> from Bogor with <italic>A. mellifera</italic> from Bondowoso, East Java, sequence identity was 100% and query cover was 99% (LC600169.1)<xref ref-type="table" rid="table-8917e240">Table 3</xref>. </p><p>Both partial sequences of <italic>A. cerana</italic> and <italic>A. mellifera mrjp2</italic> genes showed high AT percentages: 67% and 66%, respectively. Determination of exon and intron organization was carried out using the<italic> A. mellifera mrjp2</italic> gene as a reference (Gen ID 406091). The resulting alignment showed that the DNA sequences of <italic>A. mellifera</italic> and <italic>A. cerana</italic> comprised partial exons 1, introns 1, exons 2, introns 2, and partial exon 3. The exon 2 region of <italic>A. cerana</italic> and <italic>A. mellifera</italic> yields 111. and 123 putative amino acids, respectively<xref ref-type="fig" rid="figure-1">Figure 2</xref>, with introns 1 and 2 following the GT-AG consensus –. Based on protein family analysis using InterPro, the exon 2 and partial exon 3 putative amino acids of <italic>A. cerana</italic> and <italic>A. mellifera</italic> MRJP2 belong to the protein family of major royal jelly protein/protein yellow (IPR017996). The protein structure analysis using PROSITE <ext-link ext-link-type="uri" xlink:href="https://prosite.expasy.org/">https://prosite. expasy.org/</ext-link> showed that the putative amino acids of <italic>A. cerana</italic> and <italic>A. mellifera</italic> MRJP2 from Bogor have signal peptides in the first 14 amino acid sites. The signal peptides of <italic>A. cerana</italic> partial MRJP2 are MTLWLFMVVCLGIA, while A. mellifera partial MRJP2 showed mutations in signal peptide at putative amino acid sites number 3 and 9. For amino acid number 3, lysine (K) in<italic> A. cerana</italic>  is replaced by arginine (R) in <italic>A. mellifera</italic> . Similarly, amino acid number 9 of <italic>A. cerana</italic> is valine (V) which is replaced by alanine (A) in<italic> A. mellifera</italic>. Another protein signature reported by PROSITE is a lipid that is placed in the 15<sup>th</sup> amino acid [Cysteine (C)] for both<italic> A. cerana </italic>and <italic>A. mellifera</italic>. Based on the previous study of N-glycosylation sites analysis <xref ref-type="bibr" rid="BIBR-28">(Lin et al., 2019)</xref>, both <italic>A. cerana</italic> and <italic>A. mellifera </italic>showed the N-glycosylation site in the N<sub>92</sub> putative amino acid <xref ref-type="fig" rid="figure-2">Figure 1</xref>–<xref ref-type="fig" rid="figure-1">Figure 2</xref>.</p><table-wrap <italic>A. cerana</italic> and <italic>A. mellifera</italic> partial <italic>mrjp2</italic> genes</title><p>Nucleotide variation analysis was carried out based on the 223 bp of exon 2 and 111 bp of exon 3. The results showed that in <italic>A. cerana</italic> there were 14 and 16 nucleotide variations in exons 2 and 3, respectively<xref ref-type="table" rid="table-cfcf9008">Table 4</xref>. However, the <italic>A. mellifera mrjp2</italic> gene is more conserved, with only three nucleotide variations in exon 3. Nucleotide variations between A. cerana and A. mellifera occurred in 43 sites with more variation exon 2 than exon 3. Higher nucleotide variation in <italic>A. cerana</italic> resulted in higher variation in putative amino acids. <italic>A. cerana</italic> has 15 while <italic>A. mellifera</italic> has but one. The one mutation in <italic>A. mellifera</italic> occurs at site 96 in exon 3 of the mrjp2 gene changing the amino acid glycine (G) to aspartic acid (D)<xref ref-type="table" rid="table-1c08b6bc">Table 5</xref>.</p></sec><sec><title>Genetic distance and phylogeny of <italic>mrjp</italic> genes </title><p>The genetic distance of the mrjp genes of <italic>A. cerana</italic> and <italic>A. mellifera</italic> was analyzed based on exon regions 2 and 3 using the Tamura 3-parameter analysis model <xref ref-type="bibr" rid="BIBR-30">(Nei &amp; Kumar, 2000)</xref>. The genetic distance within <italic>A. cerana </italic>ranges from 0.0030 to 0.1132, while lower ranges of 0.000 to 0.0091 were observed in <italic>A. mellifera</italic> (Supplementary 1). Thus, the genetic distance between both honey bee <italic>mrjp2</italic> genes ranged from 0.0799 to 0.1015. The highest genetic distance within all <italic>A. cerana</italic> and <italic>A. mellifera</italic> mrjp genes <italic>(mrjp1-9)</italic> was 0.5479, which occurred from <italic>A. mellifera</italic> <italic>mrjp1 </italic>and <italic>mrjp9</italic> gene (Supplementary 1).</p><p>Although the schematic structure of <italic>the mrjp</italic> family genes show that<italic> mrjp1</italic> to <italic>mrjp9</italic> have varied lengths and exon-intron structures, almost all coding regions (black boxes) of these gene have the similar patterns. Construction of an ML phylogenetic tree for <italic>A. cerana</italic> and<italic> A. mellifera mrjp </italic>family genes <italic>(mrjp1-mrjp9)</italic> revealed the presumptive evolution of <italic>mrjp</italic> genes. Sequences were clustered based on the gene with bootstrap values greater than 75%. All <italic>A. cerana</italic> and <italic>A. mellifera</italic> <italic>mrjp2</italic> genes are clustered in a single clade along with the <italic>mrjp7</italic> gene (bootstrap results of 77%,). As shown in, despite lower bootstrap measures, the<italic> mrjp2+7</italic> gene clade was clustered with <italic>mrjp1</italic> (40% bootstraps). The <italic>mrjp4</italic> gene is the sister clade of <italic>mrjp2+7 </italic>and <italic>mrjp1</italic> (34% bootstraps). The <italic>mrjp6+mrjp3</italic> clade was related to <italic>mrjp5</italic> (18% bootstraps). valign="top"><p><bold>C</bold></p></td></tr></tbody></table></table-wrap></sec></sec><sec><title>DISCUSSION</title><p>Both <italic>mrjp2</italic> gene sequences of <italic>A. cerana</italic> and <italic>A. mellifera</italic> bees have higher AT nucleotide content than GT nucleotide content, consistent with <xref ref-type="bibr" rid="BIBR-38">(Raffiudin et al., 2022)</xref>. The whole genome <italic>A. mellifera</italic> also reported that honey bees contain high amounts of adenine (A) and thymine (T) compared to other insect genome sequences (Honeybee Genome Sequencing Consortium 2006). The results of the BLAST-N DNA sequences of <italic>A. cerana</italic> and <italic>A. mellifera</italic> showed that both were homologous to the samples of<italic> A. cerana</italic> (LC596999.1) and <italic>A. mellifera</italic> (LC600169.1) from Java, Indonesia with 100% homology values and an E-value of 0. A nucleotide sequence can be said to be homologous if the results of homology analysis using BLAST-N show an E-value close to zero <xref ref-type="bibr" rid="BIBR-35">(Pearson, 2013)</xref>or an identity value greater than 70% for nucleotide sequence data and more than 25% for the analyzed amino acid sequence data <xref ref-type="bibr" rid="BIBR-7">(Claviere &amp; Notredame, 2007)</xref>. The high homology of<italic> A. cerana</italic> is consistent with the previous results that found there is no variation of <italic>the</italic> <italic>mrjp2</italic> gene in <italic>A. cerana</italic> from several provinces in Indonesia <xref ref-type="bibr" rid="BIBR-38">(Raffiudin et al., 2022)</xref></p><p>Alignment results showed that<italic> A. cerana </italic>and <italic>A. mellifera</italic> sequences comprised the exon 1 to partial exon 3, this result confirmed the targeted <italic>mrjp2</italic> region of MF-MR primer <xref ref-type="bibr" rid="BIBR-48">(Zhang et al., 2019)</xref>. The intron region of<italic> A. cerana </italic>and<italic> A. mellifera mrjp2 </italic>gene sequences have fulfilled the GT-AG consensus <xref ref-type="bibr" rid="BIBR-24">(Kitamura-Abe et al., 2004)</xref>, that flank the exon region <xref ref-type="bibr" rid="BIBR-4">(Breathnach et al., 1978)</xref>. The resulting of 112 and 123 putative amino acids in exon 2 and 3, respectively of both honey bee were confirmed by using InterPro as the MRJP family member. The MRJP protein contains around 400–578 putative amino acids <xref ref-type="bibr" rid="BIBR-5">(Buttstedt et al., 2013)</xref> with the<italic> mrjp2 </italic>gene having six exons and five introns <xref ref-type="bibr" rid="BIBR-10">(Drapeau et al., 2006)</xref>. This study found that the first 14 putative amino acids were detected as the N-terminal signal peptide both in <italic>A. cerana</italic> and<italic> A. mellifera.</italic> This signal is supported by the study that revealed the MRJP family consists of 16–20 amino acids N-terminal signal peptide <xref ref-type="bibr" rid="BIBR-41">(Schmitzova et al., 1998)</xref>; <xref ref-type="bibr" rid="BIBR-6">(Buttstedt et al., 2014)</xref>. A recent study found that there were three N-glycosylation sites in MRJP2 isolated from fresh royal jelly of <italic>A. mellifera</italic>, which are N145, N178, and N<sub>92</sub> <xref ref-type="bibr" rid="BIBR-28">(Lin et al., 2019)</xref>. Based on <xref ref-type="bibr" rid="BIBR-28">(Lin et al., 2019)</xref>, our result confirmed that the MRJP2 putative amino acid of <italic>A. cerana</italic> and <italic>A. mellifera </italic>showed the expected N-glycosylation site in the asparagine (N) amino acid number 92. The N-glycosylation has been conserved and is important since these asparagine residues are the attachment sites for complex sugars or glycosylation <xref ref-type="bibr" rid="BIBR-31">(Park &amp; Zhang, 2011)</xref>.</p><p>Variations between<italic> A. cerana</italic> and <italic>A. mellifera</italic> in their nucleotide sequences and putative amino acids may reflect differences in the quantity and composition of the MRJP proteins that make up royal jelly <xref ref-type="bibr" rid="BIBR-47">(Yu et al., 2009)</xref>. Moreover, the results show that<italic> A. cerana</italic> has more within-species nucleotide and amino acid variation than <italic>A. mellifera.</italic> This high genetic variation in <italic>A. cerana</italic> nucleotide sequences might be due to a wider geographical distribution and the presence of different subspecies. Variation within subspecies of <italic>A. cerana</italic> in Indonesia is low <xref ref-type="bibr" rid="BIBR-38">(Raffiudin et al., 2022)</xref>.</p><p>The genetic distance results show that <italic>A. cerana</italic> bee samples have a genetic distance that was closer to the DNA sequences of the <italic>A. cerana</italic> <italic>mrjp2</italic> gene than to the DNA sequences of the<italic> A. mellifera mrjp2</italic> gene (Supplementary 1). This result follows <xref ref-type="bibr" rid="BIBR-42">(Su et al., 2005)</xref> that the <italic>mrjp2</italic> gene of <italic>A. cerana </italic>and <italic>A. mellifera</italic> has a large polymorphism.</p><p>Although the<italic> mrjp2</italic> gene of <italic>A. cerana</italic> and <italic>A. mellifera</italic> have a high polymorphism, however, they formed the monophyletic clade. Uniquely, the phylogenetic topology of <italic>A. cerana</italic> based on exons 2 and 3 of the <italic>mrjp2</italic> gene showed that<italic> A. cerana</italic> from Bogor clustered with <italic>A. cerana</italic> (Gen ID 107997173) with a bootstrap value of 77%. This clade was separate from the other <italic>mrjp2</italic> genes of <italic>A. cerana</italic> and <italic>A. mellifera</italic><xref ref-type="fig" rid="fig-41f1c7ad">Figure 4</xref>. Furthermore, the topology of the <italic>mrjp</italic> family gen tree showed that the<italic> A. cerana</italic> and <italic>A. mellifera</italic> <italic>mrjp2 c</italic>lustered with the <italic>A. mellifera mrjp7</italic> gene with a low bootstrap value of 41%<xref ref-type="fig" rid="fig-41f1c7ad">Figure 4</xref>. The entire<italic> mrjp2</italic> and <italic>mrjp7 </italic>family genes in the phylogenetic tree can still be classified as one cluster because the resulting bootstrap value is relatively low<xref ref-type="fig" rid="fig-41f1c7ad">Figure 4</xref>. Clusters in a phylogenetic tree are said to be real and reliable if they have a bootstrap proportion value of more than 70% <xref ref-type="bibr" rid="BIBR-17">(Hillis &amp; Bull, 1993)</xref>. The clustering of <italic>mrjp2</italic> and<italic> mrjp7</italic> genes are congruent with the phylogenetic tree of <italic>Apis</italic> spp. using the <italic>mrjp</italic> family that showed<italic> mrjp2</italic> is grouped in the same cluster as <italic>mrjp7</italic> <xref ref-type="bibr" rid="BIBR-10">(Drapeau et al., 2006)</xref>; <xref ref-type="bibr" rid="BIBR-6">(Buttstedt et al., 2014)</xref>.</p><p>The <italic>mrjp</italic> family gene tree also revealed that <italic>mrjp3+mrjp6</italic> and <italic>mrjp5</italic> genes were closely related. The <italic>mrjp3+mrjp6</italic> group is similar to <xref ref-type="bibr" rid="BIBR-6">(Buttstedt et al., 2014)</xref> study, while the position of <italic>mrjp5</italic> is inconsistent <xref ref-type="bibr" rid="BIBR-10">(Drapeau et al., 2006)</xref>. On the other hand,<italic> mrjp8</italic> and <italic>mrjp9</italic> were clustered forming a group that is separated from other <italic>mrjp</italic> family members<xref ref-type="fig" rid="fig-41f1c7ad">Figure 4</xref>. This is consistent with previous studies <xref ref-type="bibr" rid="BIBR-10">(Drapeau et al., 2006)</xref>; <xref ref-type="bibr" rid="BIBR-6">(Buttstedt et al., 2014)</xref>. Perhaps the functions of <italic>mrjp8</italic> and <italic>mrjp 9</italic> differ from <italic>mrjp1-7</italic>. Unlike other <italic>mrjp </italic>family genes, the expression of <italic>mrjp8</italic> and <italic>mrjp9</italic> were low both in the brain and hypopharyngeal gland, while expressed in another organ, leading to the hypothesis that the function of those genes differs from other <italic>mrjp</italic> genes<xref ref-type="bibr" rid="BIBR-9">(Dobritzsch et al., 2019)</xref>. The gene sequence of the <italic>mrjp</italic> families <italic>A. cerana </italic>and <italic>A. mellifera</italic> can group in the same cluster because the <italic>mrjp</italic> family genes evolved from one gene of the same family. The <italic>mrjp</italic> gene family of<italic> Apis</italic> spp. evolved from a common background, thus they have a close relationship <xref ref-type="bibr" rid="BIBR-10">(Drapeau et al., 2006)</xref>. The <italic>mrjp </italic>gene family forms a large cluster with the <italic>mrjpl/yellow</italic> gene family in the Hymenopteran species, which includes <italic>Apis</italic> honey bees, non-<italic>Apis</italic> bees, and ants <xref ref-type="bibr" rid="BIBR-6">(Buttstedt et al., 2014)</xref>. Knowledge of<italic> the mrjp</italic> gene family’s structure and evolution is important for our understanding of their roles in honey bee development and nutrition.</p><table-wrap Those sequences are homologs with the <italic>mrjp2 </italic>gene of <italic>A. cerana </italic>and<italic> A. mellifera</italic> from Indonesia. They are comprised of partial exons 1 up to partial exon 3, and produce 111 and 123 putative amino acids of <italic>A. cerana</italic> and <italic>A. mellifera,</italic> respectively. Nucleotide and putative amino acid variation in <italic>A. cerana</italic> is higher than in<italic> A. mellifera.</italic> Phylogenetic tree construction showed that the <italic>A. cerana </italic>and <italic>A. mellifera</italic> <italic>mrjp2 </italic>genes have a close phylogenic relationship with the <italic>A. mellifera</italic> <italic>mrjp7 </italic>gene. The structure and phylogenetic relationships confirm that this family of genes has conserved exon/intron structure through gene
